Add some buildings in the empty middle area, Have balconies, raised platforms, and cat walks near or across the track. Take a look at Bad water and see how it handles a generally flat payload track. Unless, of course, you already know what you're going to do next.

I don't like this method of laying the map out because it ends up flat without significant effort put afterwards. There is paper for that imo.

Not quite sure what do you want to bring up by this post. That you also plan it out in 2D?
Layout drawings get a lot cleaner if they're drawn with lines, not rectangles. Also, gotta remember you draw for yourself, as you have to memorise the heights, pickups and stuff more difficult to record on paper and likes.
Hammer representation should differentiate, and include the heights (at the very least). Also, most of good maps have accessible areas under each other, which you can't get on paper so that you just copy it in hammer, assuming the drawing is top-down.
I'll be surprised if that made sense just
