So, I'm doing a map that uses a large quantity of glass in it's construction. Because of this, I'm looking at using a fairly large amount of env_cubemap entities... is there an upper limit to the number of these I should have in the map and not have the game get bogged down?

I don't think there is a limit as to how many you can have, just remember that each one saves 6 images, 12 if you use HDR, so can increase file size.

How can it increase filesize when the images are only 16x16 pixels?

If you use the maximum resolution of the cubemaps, they WILL increase file size with ease as you can imagine ;)

But consider "Less is more" - don't overdo the cubemap placing. You only need a new one, if the following area has a high contrast in comparison to the first. In my arena map, I used around 8 on each side.
