Help with Area Portals brush doesn't touch two areas

On my map, I am having a lot of problems with area portals leaking even though they are completely flush with the walls and there aren't any leaks inside the buildings that they are in.

In Hammer, click Map, Load point file. A line will appear that shows you how areaportal leaked.
