Press scan, then auto, and then apply. Click add if you want to add something manually (make sure it will then have the correct path) and click save to finish packing. yeah the program is a bit inconvinient with the packing.

Eventually you need your custom content to be in tf and not in tf/custom, or I guess if you have a single folder in tf/custom for all mapping stuff you could select that as root folder for the scan instead. If you have multiple root folders for the content then try to do multiple scans I guess, but I recommend to just put everything in a single root folder, so just in tf/ or tf/custom/mappingresourses or something like that
