i've got a setup similar to the final part of badwater, in that i have 2 active spawn rooms for one team, but i want one to be the preffered spawn room over the other.

at the moment, it's actually the other way around, and people spawn almost exclusively in the other spawn room, and only very rarely in the one i want.

looking at both the spawn rooms in badwater, and at the entities themselves i'm at a loss how valve made theirs prefer the top spawn room over the bottom one.

You spawn in the order the spawnpoint entities were placed. Also, the lower spawn has less spawn points (I think), so there is a higher chance of spawning in the upper spawn.

I think by looking in the vmf file with a text editor you can change the entity number (is this the same as hammerid?) so you have more control on which point will be used (like mixing them). But this is just my theory, maybe it's in the order they are in the vmf file, or something totally different.

Maybe just select and drag the 'preferred' spawns to the room you want to get priority, and drag the rest to the low priority room. Looking in the .vmf with a text editor would be far more precise, but dragging the spawns would be quicker and perhaps less tedious?

It's what nine said, they are used in the order they appear in the VMF, and subsequently the BSP. It's not any particular thing in the VMF, just the order.
