Compilepal or VIDE can both pack custom content. For compilepal, make sure the 'pack option' is checked, VIDE has a guide for it somewhere
Be sure to test your map after packing! Check the compile log to make sure the packing process finished, and remove all custom content from your custom folder before starting TF2 (this also helps tf2 load faster). If you still see your assets when you load the map, you should be good to go.
An easier way to test to make sure that everything is packed correctly while not having to reinstall all your custom content afterwards is to run your server with "sv_pure 2"
