I am wanting to do a dustbowl style map but I think my plans for the skybox aren't doable in Source.

Bascially on the 1st set of capture points I am wanting a tower like structure in the skybox. When you get to the last set of capture points you are basically in the tower itself so I obviously don't want the tower in the 3d sky box still there!

Is there a way to have different skyboxes?

Dustbowl and hydro share skyboxes from each stage. and as far as i'm aware you can only have one sky_camera.
which means you wouldh have to have your two map sections a big distance apart.

Couldn't you just kill the tower func_details in the 3d skybox when you reach the last level? Or use func_brush's for the towers and enable/disable them.

I'd say the easiest solution is just as Youme said - make them a large distance apart.

Thanks for the suggestions-

I think if I combine that idea with creating my own tower model with one side textured with NO Draw that would allow me to have the large tower in one section and 'disappeared' in the other.

I had something similar in one of my DM maps. Found it was easier to just delete the props from the 3d skybox when they weren't needed. You can also turn skybox geometry into func_brushes, which would allow them to be deleted. And lastly, just add a door, and attach it to whatever needs to be hidden.

So bascially for the doors that lead outside of spawn (this is a TF2 map) I would attach that when it opens it deletes the tower prop from the 3D box? Sounds easy enough.

i have the same sort of question as this but with 2d skyboxes.

basically there are 4 area's that have a different setting I.E woodland tower in the sky, etc etc that all require a separate skybox. is this possible?

Different skyboxes within the same map isn't possible I'm afraid.
