How can I include the nav with the map file?

You need to pack your map; you can do this with tools such as VIDE and CompilePal. However, afterwords you should repack your map so it doesn't have a massive file size.

Remember that the automatic nav mesh generation is far from perfect. Always review and fix it manually.
