I've got a problem which i guess is the skybox

You most likely used a texture with sky_ in the name. To properly use sky boxes use the "toolssky" texture. The texture used can be changed in map/map properties under skybox texture name.

If you can see into certain rooms through the skybox, it's probably because toolsskybox isn't designed to actually cover anything. It cuts visibility, but if something behind it is still part of the "potentially visible set", it will render on top of the skybox. You need real walls with textures if you want to hide, say, the inside of a building from the outside.

go to map/ load pointfile
if it says yes/no then you have a leak
if it opens file explorer you should be good.

To understand why this happens, you have to understand how the map and engine determine which areas are visible and when. Pocket already explained you why this happens. (You can read about VIS leafs fore more information)

I would suggest making an actual wall there where the tunnel is instead of the tunnel cutting into the skybox since thats not how you are supposed to use the skybox tool texture in the first place.

Oh yeah you can see throught the skybox into the train area.
This happends all the time, just put some buildings or something around it to cover it.
You can see can through skyboxes into other skyboxes if the are in the same occluder.
