Skybox showing on top of water

This. I am looking down towards the top of the water. My map is sealed and I have cubemaps everywhere. How can I stop this from happening and show the regular water texture like it is supposed too?

Do you have multiple water brushes in the same general area? Source doesn't like that and will bug out causing stuff like this.

Make sure your water brush is nodraw on all sides but the top. I know that fixed one of my issues once. Also, even though you say your map is sealed, make sure to double check!

No, the only water in my entire map is what is in the picture. The water feature is like a swimming pool, just a big empty square filled with water. Also I have come across maps with the same issue, though they occur because of an incomplete skybox. However mine is complete and not done the cheap way

Full of LoadPortals errors. Apparently I have no .prt file at all, or it could not be read.

So I got a chance to try this, and it didnt work out. I still got the same problem as mentioned before.

If you don't have a portal file, you have a leak. VBSP creates the portal file during compile for VVIS to calculate on. A leak then causes it to go nuts and not do a portal file. Also water doesn't work if you have a leak.
