So, I've tried to use the arch tool (360 degrees for a sewer) but when I create it, it creates a shape similar to a DNA molecule.. basically, each angle is being teleported up a bit, which therefore makes a weird staircase. How do I fix this?!

Arch tool doesn't work for 360 degrees. Instead, divide your area in half and make two 180 degree arches.

The arch tool definitely works for 360 degrees. What you need to do is set the Add Height field to 0, because that indicates the number of units each section of the arch is raised from the previous.

Another thing that happens, is that the width of the top of the 360 degree arch is thinner than the left of the arch. I feel like I'm just face-palming and doing a small thing completely wrong..

That happens when the arch isn't created as a perfect circle and is stretched into one. Before you hit Enter to generate the arch, make sure the outline of the block tool is a perfect square in the view that the opening is going to face. (This is the Top view by default, but you can make the opening face the active view instead by going to Tools > Options > 2D Views > Reorient primitives.)
