Invisible water can be caused by a leak or by not running VVIS and VRAD during compile. Make sure you fix any leaks and compile with full settings on all parts.
Water will also be invisible or show a missing texture reflection if cubemaps are not built correctly. The exception to this is the 2fort expensive water, which creates it's own reflections.
