If you want to play Red/Blue (the originals), minus the bugs, black-and-whiteness and interface that makes OCD cry, get FireRed or LeafGreen.

I started my Pokemon experience last year with Pokemon Emerald, a combination of sorts of Ruby and Sapphire, the series' Third Generation.

For emulators, I suppose it depends on the generation. For example, I've only played Generation 3, which uses the GBA, so I use the VisualBoyAdvance Emulator. It works pretty nicely, and even has a fast-forward function.

Yeah, I suggest going through the generations with the better version:
Gen 1 = Pokémon Yellow (FireRed/LeafGreen are optional upgrades)
Gen 2 = Pokémon Crystal (HeartGold/SoulSilver are optional upgrades)
Gen 3 = Pokémon Emerald
Gen 4 = Pokémon Platinum
Gen 5 = Pokémon Black/White

And emulating the DS games isn't much of a problem if you can run TF2 decently. DeSmuME is well optimized and has lots of customizable settings so you can use that if you want to emulate.

You should put the updates in the generation they're involved in (the third in each generation is a directors cut of the previous two, they're essentially the same with some small improvements and sometimes a different storyline)

1 - Red/Blue/Yellow
2 - Gold/Silver/Crystal
3 - Ruby/Sapphire/Emerald Remakes: FireRed/LeafGreen
4 - Diamond/Pearl/Platinum Remakes: HeartGold/SoulSilver
5 - Black/White

In each generation more Pokemon are added, in the remakes they go back to the pokemon available in the original then once you finish the main story all the new pokemon become available to you.

To be brutally honest, i'm playing as a tester. I doubt i'll play more than one, i just want to not feel like i'm missing out on anything. Same reason i tried MW2.

I downloaded FireRed and the VisualBoyAdvance emulator, and... it's kinda cool. i can see why its really popular, though certain things- limited powers, expensive healing outside the centers, the fucking horrible soundtrack, and the fact that in this world you apparently can't walk three feet without someone ordering their pet rat to beat up your pets- are grating on me. I'll finish it, i suppose, though i'm not going all OCD on catching them all.
