What window are you selecting them in?

I always use the 3d-view.

If you drag a box selection in the 2d view, it will select everything that intersects the selection box, which usually includes the skybox.

If you are using the 2d view, the best way is to select the X at the center of the brush.

1. A skybox around everything is a BAD idea.
2. see 1

on the subject though, did you place just one big brush around everything?

well you make a skybox like you make walls with a ceiling. most basicly.
if you would box in your entire level in a skybox, you would in fact need 6 skybox brushes. like you would make a room.

You should really think about making a skybox as the 'outside' of the map.

Instead you should think about making your entire level as it was inside, comprised of rooms.

Then with the 'room' which you want to be 'outside', change the texture of the celling, (and maybe some of the walls) to skybox

Maybe someone else could explain it better then I can.
