The first is a technical question that I'm only asking as a preliminary to avoid problems later on while I'm sealing up everything. The second is just to save me the time of having to go through and check it myself. The

1. How do Area Portals interact with glass? I know Area Portals can't touch water (right?), and I understand how they work in terms of sealing off the rooms/buildings/whatever they cover, but will a glass-textured brush (like a window) leave a hole that will break the seal? Or do I need to put an Area Portal over top of the glass brush?

2. What shades of mud in the Swamp Pack textures are the same? I have displacements setup so that Area X will be primarily grass fading to mud, and Area Y, adjacent to it, will fade from that mud to a darker mud. So far, I haven't been able to mix-and-match the swamp textures so that they blend right. Is there a way to do this or should I just make them all the same texture and go straight from grass to one shade of mud? (It seems a waste to not use all those lovely muds, though).

Anything that is glass (or transparent, like chickenwire) you should think of as a hole. You can use func_areaportalwindows or regular areaportals depending on the situation.

APs can touch water, just not go through it (so you should have one above the water plane and one below).

Wait, really? Would those two area portals be touching or 1 HU apart? Do you need both of them?

The sort of situation I'm specifically dealing with is little water doors in the floor, like the things around midpoint in Well and Freight. I had assumed I would just area portal off the little rooms they're in because I'd been warned on no uncertain terms that Very Bad Things will happen if my area portals meet water.

Materials with alpha aren't considered solid. so brushes with water, glass and chicken wire will leak if not sealed from behind.

areaportals don't "interact" with glass so you're safe putting thin sheets of glass inside areaportal'd windows.

As for water, it sounds like you'd be better off just putting an areaportal across the surface of the water, but depending on how large that surface is will depend on how affective the portal would actually be. If it's small like the entranceways in well it'd be a good idea, if it's large like the water in 2fort it'd be less useful. Just makes sure a single areaportal brush does not intersect the surface of the water; and if you really need it, put one brush ontop and one underneath, as already explained.

If it goes wrong from there i'm sure you can troubleshoot your possibilities 2 or 3 times and figure it out for yourself.
