While you're in texture editor, click one face and alt+click the next face to align them.

Texture Alignment
Select one face of a brush, then alt-rightclick another face. See if that gets you what you want. You may need to set "Face Alignment" rather than "world alignment" if you're working with things like the texture on a crate rather than ground or sand.
