Custom Textures appear purple and black (NOT cubemaps...as far as I know)

Hello there,
So I'm working on a custom map (obviously...why else would I be here). I know how to fully build cubemaps and the basic correct placements of them. Just needed to get that out of the way.
Right, now the real problem is this; when my map is run on my friend's dedicated server separate from my computer, some of my custom textures appear as black and purple checkered boards. The size of the squares are smaller than I see for cubemaps that haven't been built.
I've double checked, and all my custom textures are packed into the BSP. So...any ideas what it could be?
Oh, and I've also made sure I have the correct specularity for what I want, although there's probably something else I could have done wrong.

I'm not a great packer, but the files have to keep the directory structure (or atlest thats how it's always worked for me).

Did you recompile cubemaps after packing the bsp, because from my experience you have to build the cubemaps after packing.

Damn, I love how quickly people respond on these forums.

@Exist; I use Pakrat, and it automatically fixes the file structure for me.

@Megawac; I haven't tried recompiling the cubemaps after packing; I know I tried to pack everything once BEFORE I ran the cubemaps at all, and Pakrat wouldn't open the BSP. I'll try that when I get the chance and my friend lets me use his server again.

@Terr; Yes, I'm sure I have all the files. I always keep a list of my custom files and check that against what Pakrat packed in. On my list, I write down every file twice to make sure I have both file types.
