I find it very strange and frustrating that the same level, with the exact same compile options, now produces what I will call inferior lighting.
There are black spots scattered around everywhere.
There are horrible shadow transitions on models and displacements, which looked just fine before.

The only thing I did was to format my drives and reinstall Steam/TF2/SDK again.
Is there some sort of secret setting somewhere, or what?

Maybe I earlier had accidentally stumbled over that fabled "super extra nice stuff" setting Valve uses for their movies, or something.

The logs shows no deviations when compiling.
The compiler just doesn't produce the same result as before.

You my friend have a leak. To fix this go to Map -> Load Pointfile then a big or sometimes small red line will show up on your map. Fallow it and seal up the gap leading to the void and your lighting should be fixed. :)

Nope. No leak.
It's the very same vmf I used the last time before I formatted the computer.

A leak will not produce black spots or any kind of shadows.
Besides, I believe I would notice a big red "LEAK" screaming at me from vbct, and a failed compile.

The lighting is simply... worse than it should be.
Maybe it's vbct acting up... perhaps the compile buttons aren't working properly, and it only does a standard "full" compile instead of "final"

Hehe, what a bunch of skeptical people.

But, it was as I thought. The compile GUI and indeed the whole SDK wasn't set up properly, so no matter what I did, it only compiled at standard quality. (For reasons unknown)

A quick reinstall of everything, and now my level is back at its former glory.
