First of all, make sure the texture you're using to overlay is actually meant to be an overlay. If it is, it'll have "overlay/" in the texture path.
Second, if you turn brushwork into a func_detail, its overlays lose there attachment and must be reattached. That's one possible reason your overlay might not show up.
Also, if your using the 3d view in hammer with "shading" they will be black and flicker. That won't affect it ingame, just in the 3d preview in hammer.
And I'm pretty sure it has nothing to do with cubemaps or a leak. I just made a "test map" from scratch and overlays still appear black to me.

Is there anything I need to do other than select an overlay (I selected all of these from /Signs/) from the texture browser, and use the overlay tool to attach it to a brush? Am I using the /Signs incorrectly?
Try reattaching the overlays to the brush face; sometimes I've had that mess up for no reason I could tell.
To do that, select the overlay (the little blue box shown in the middle of it), and press Alt+Enter. Choose "Brush faces", click the "Pick" button and click on the brush face it should be attached to. If the overlay overlaps several faces, you can Ctrl+click to select them all.
Anyone else using the 3d view in hammer with shaded texture get those annoying scale/rotate issues with translucent textures/decals/overlays etc. Like you can move around a trigger box and it'll be normal looking sometimes and then sometimes it'll be weirdly displayed (texture-wise). Also ever since that january SDK update, closing hammer lags my entire comp. I don't know why everything is just slow after I close hammer, or even when hammer is running and I'm going through C drive etc. I'm on a quad core cpu, but I'm using vista, so that might be the cause.
I just did a little testing with some lighting and overlays work fine when there is light present and mat_fullbright is off.
I guess I'll just have to go back and add overlays as I go back and do lighting after I'm done doing the main layout of the map.
So basically, for anyone else who isn't getting overlays to work correctly, don't fret if you don't have lighting installed in your map yet, overlays will work once you get around to lighting!
Yeah, same thing happened to me. I got frustrated and decided to just leave overlays alone. Later on, I came back and added in lights...BAM! The overlays showed up.

That happens to me, although it didn't a while back. Do you know why this is? The flickering is a little annoying but I can live with it if there's no solution.
The flickering is probably due to the overlays and the brush behind "z-fighting". Because they share the same location in the 3d world the computer can't decide which to put on the screen.
