Getting Pakrat to work

I'm trying to use Pakrat so that my maps have the correct models and not the huge red ERROR blocks, hilarious though they may be. I've followed the tutorials I could find (well, the ones that had at least a semblance of grammar so I could understand them) but I still don't think I'm using it right.

Can anyone please post the steps they use which work?

What works for me is to open up the file, do the scan/auto-add feature, and then (for totally unknown reasons) rename everything it wants to add from "/aterials/..." to "/materials/..." because it decides to drop the M.

I open the .bsp of my map in pakrat, and it gives me a big list of all the textures ive used (they seem to be just the non-custom textures, it says nothing about any custom models). I click Auto and says "couldnt find anything to add." It doesnt seem to add the custom stuff.
